Yes you can use clip names, here is list of wildcards to use in Export Selected Clips command:
So, if you didn't change file name after import, #CLIP wildcard will match source name.
it's possible to add multiple clips from Premiere Pro to Media Encoder from more than one video and audio track, example of that in attachment:
